If you take them over, you have to put one of your own Pokemon in the gym to hold it. Then you can't use that one again until it's defeated.
Exactly. Then you need to collect more. This isn't supposed to be like the normal Pokemon series where you build up a set of your favorites and use only them forever. They want you to churn through them so that you always have a reason to go out and find more. You have your heaviest hitters to defeat gyms, and then an army of strong secondary ones that you leave at the gyms.

I wandered around Portland for about 45 minutes on Sunday morning and ended up with over 100 Pokeballs and a number of Pokemon creatures I'd never seen before. Back at the house, I never see anything interesting.
